No. 47 - 49 “Queen of Fables” Synopsis: An ancient queen trapped within a book of fairy tales is unleashed upon the world and it is up to the Justice League to stop her from not only turning the world into a haunted fairy tale, but to save Wonder Woman! After her release from the mystical book that was her prison, the evil Queen of Fables mistakes Wonder Woman for her arch nemesis, the beautiful Princess Snow White. Mixing all of the Grimm Fairy Tales, she traps the Justice League within an enchanted forest. Wonder Woman, warned not to eat any apples, pricks her finger on a thorn bush instead and falls into an enchanted sleep. Once awakened by a kiss from a prince, she must lead the Justice League against the evil Queen.

No. 83 (September 2003)

No. 96 (E. June 2004) Synopsis: "The Tenth Circle"  The JLA investigates the disappearance of teenagers and children. Superman on routine patrol stumbles upon the cult that is responsible for abducting the children. He is subdued magic and taken to the lair of the cult where he is enslaved by the vampire, Crucifer. Wonder Woman makes the connection to the vampire cult but is led by a mind controlled Superman to Crucifer's lair. Crucifer makes Superman attack her. They fight, but Diana is stabbed by Cruficer and left to die. She is taken by her Amazons sisters back to Themyscira to be healed. Batman and the rest of the League join up with the Doom Patrol and they eventually find and defeat the vampire cult as they destroy Crucifer and his hold on Superman.

No. 101 - 106 (2004) “Pain of the Gods” Synopsis:” During this run, each super hero is going through a personal hell. Diana battles a new villainess to the death in this issue. She is troubled and seeks reassurance from J'onn Jonz. However, he directs her to Superman so she seeks him out. Diana finds Clark watching over a boy in a school yard whose father he could not save in issue #101. Clark comforts Diana as he holds her in plain view over the rooftop of a school. She tells him she was afraid she was going to die again while fighting that unnamed villainess. Then he answers that he would never let that happen since he would turn back time because he would miss her so much. They continue to hold on to each other until a fight breaks out below them between the boy whose father died and his bullies.

Annual No. 3 (1999) Synopsis: This annual was a crossover event through certain DC Annuals. Many members of the JLA have been turned into apes—with all of their animal instincts in tact.

JLA: A League of One  (2000) Synopsis: An Oracle prophesies the death of the Justice League when an ancient bane of the world, the last Dragon Queen, re-awakens and wreaks havoc and destruction. Wonder Woman is determined to prevent this from happening and plans to save her friends and colleagues by taking on the Dragon herself. To do this, she must get the League out of the way, and she manages to accomplish this by using her warrior's might, mind, and deception. It pains her enormously to do it but she does what she believes she must to protect her friends. She eventually faces the Dragon alone and nearly dies in the attempt. Of all her colleagues, it is Superman who takes it the hardest. That she could deceive them without remorse, and whether she knew what her dying would have done to the League – especially to him.  Diana makes him see that she did not do it out of pride but to protect her "family", the League.
